Installed the Killer APP Mod. I did notice something while playing that I'd like to mention. Maybe someone has pointed this out already but I haven't seen it.
At the beginning there are 3 options, to continue the training, to skip training, and to enable all gold subroutines and skip training. That's the one I chose to play the game. After that when playing there is a place at the beginning where you have to get the jump subroutine to be able to jump up over those crystals (or whatever they are) to progress to next level. Here is where the issue starts. When getting to the point of getting that subroutine (which you already have the gold version of), you have the option to keep the gold version or let the alpha version you just got overwrite the version you already have. If you keep the gold version there will be a game stopping problem in the next level. In that next level you come across for the first time what looks like a little "roving vacuum cleaner". A goal now is to get it and use it to upgrade a subroutine. Problem is unless you earlier overrode that gold jump subroutine with the alpha one, all you will have is gold subroutines and you can't upgrade any of them. So the game stops right there because you have to be able to use that little guy to progress any further.
Kind of a bug?

If you use the Gold Cheat, one of the subroutines you get is deliberately left in Beta form. It's the Prankster Bit. You can optimize that in order to continue.
This is mentioned both in the documentation for the mod (admittedly it's buried pretty deep and not everyone is going to read it all), and here in the Killer App Mod Help and Troubleshooting Guide post. If you have any other questions or issues, check that message post.

Oh ok. My dumb ass didn't notice I had one subroutine not gold. Hell I went back and started the game again just to overwrite that first jump subroutine! Heh heh.

No worries.
You're not the first person to get stuck there after using the Gold Cheat. But I made sure to provide at least one subroutine that wasn't Gold, so people wouldn't actually get stuck.
I'm probably going to add some kind of hint message in the game in the next version of the mod, to let people know about the Beta subroutine if they use the cheat.

I know this isn't related but is it possible in the next release to have an ingame option for God mode rather than having to enable/disable it outside of the game (mod manager)?

I'd love to move those options to a menu in-game. But it's next to impossible without the game's source code.
Though if you leave the Permanent God Mode option off, in-game you can hit the "T" key and type "mpgod" to turn it on. Typing it again will turn it back off. A level load will also turn it off. So if you only want to use God Mode in certain areas instead of the whole time, you can do it this way.
